Unfortunately I don't really know of any to recommend (though I desperately wished I did, cause that means I would have read some good fantasy/sci-fi mainstream lesbian fiction).
There's Santa Olivia, but I know you've already read that.
And grasping at straws the only other thing I could think to recommend is the Gemma Doyle trilogy by Libba Bray (first book is "A Great and Terrible Beauty). It's got some subtext, and in the last book lesbian text (no sub), but it's one of the supporting characters, not the main character. Still, the series is excellent and there is a positive and significant lesbian character.
